I have a question for immutable distros: if I want to add a PAM module and configure sudo to use it, what’s the right way? (Or do anything that touches /etc/)?

The userspace vs. system classification doesn’t seem to have nice answers to configuring system components but still having the benefit of the immutable district; it’s all or nothing

You clearly didn't read the whole article. He specifically explains multiple options for how you can get any software onto the system you want.

The goal of this project is to provide a platform that regular developers can write apps for and that regular users can understand and be productive on with minimum friction.

There is no loss of freedom here.
